why is it that on some manies I look at are cut by the bolt hole and even some cut in the middle.

to resist warping the whole flange from the heat of the welding

does this mean they are cut during the welding, or before. and another ? why are some not cut

If you use a SS flange, the flange expands enough that it will snap off the studs on the head. You cut these post welding, to give it that room to grow so it doesn't snap the studs off.
Mild Steel flanges don't grow enough with heat to typically need this done. As far as I am concerned unless you are building an inconel mani so that it will be super light and still strong enough to run, mild steel is the way to go. SS is just so it looks pretty.
